Our Poster Presentations at DGMS 2024

  • P124: CHIMERYS: Spectrum-centric analysis of data-dependent (DDA) and data-independent acquisition (DIA) data

    Session: Computational mass spectrometry
    Date and Time: Monday, March 11, 2024 | 3:30 PM – 5:00 PM

DIA spectra are inherently chimeric as they contain fragment ions from multiple peptide precursors, some of which will be shared. Peptide-centric approaches typically remove these shared fragment ions based on correlations with precursor ions over retention time. We have previously developed a technique to deconvolute chimeric DDA spectra that does not rely on such correlations and can distribute shared fragment ion intensities between precursors instead of discarding them. This approach extends to any chimeric MS2 spectrum, ensuring consistent DDA and DIA data analysis.

  • P198: Diving into phosphoproteomes through a prediction-based deconvolution algorithms

    Session: Proteins and post-translational modifications
    Date and Time: Monday, March 11, 2024 | 3:30 PM – 5:00 PM

The analysis of phosphopeptides requires accurate identification and correct localization of the post-translational modification within the peptide. Here, we extend the capabilities of our deep-learning framework to accurately predict physicochemical properties of phosphorylated peptides and demonstrate the usefulness of these predictions in our search algorithm enabling the analysis of such analytes.

  • P125: CHIMERYS server: deploying the power of the cloud in your basement

    Session: Computational mass spectrometry
    Date and Time: Tuesday, March 12, 2024 | 4:30 PM – 6:00 PM

CHIMERYS is a cloud-based search engine on Amazon Web Services (AWS) with a client interface for Proteome Discoverer software (PD). While AWS offers scalability and accessibility, transferring large data or user preference for in-house data storage may limit cloud service practicality. To address this, we adapted CHIMERYS as an on-premises solution for single servers and HPC environments, combining the best of both worlds.

MSAID Workshop at DGMS 2024

AI-powered analysis of bottom-up proteomics data with CHIMERYS
Date and time: Wednesday, March 13, 2024 | 2:00 PM – 5:00 PM
Location: Lecture Hall 15 | Central lecture hall building on the Weihenstephan campus

The core concept of proteomic data analysis is matching experimental spectra to a peptide representation derived from a protein sequence database. CHIMERYS is an intelligent, AI-powered search algorithm for bottom-up proteomic data analysis that leverages the power of accurately predicted peptide properties through deep learning to facilitate this process.

Join us for an immersive workshop on harnessing the power of artificial intelligence-powered software for proteomic analysis. This workshop aims to equip participants with the necessary skills to proficiently use Thermo Scientific Proteome Discoverer 3.1 (PD) and maximize the capabilities of CHIMERYS 2.0 for in-depth data exploration in DDA, DIA, and PRM datasets.

During the workshop, attendees will learn how to install and set up PD 3.1 on their local system. Participants will be given access to CHIMERYS through a complimentary demo license, enabling them to start analyzing a sample dataset. The workshop will provide hands-on training, guiding participants through the intricacies of data analysis within Proteome Discoverer, ensuring they can effectively utilize these tools for their research and data analysis needs.

For optimal participation, we recommend attendees bring their own laptops with Windows installed. In preparation for the session, We encourage you to:

  • Request a CHIMERYS 2.0 Demo here
  • Download the DGMS material here

Seize this incredible chance to enhance your skills in bottom-up proteomics analysis using cutting-edge AI-powered tools.

We look forward to meeting you at #DGMS2024!
